The letters are production batch codes.

Any 2.5/3.0 ecu will work provided the matched transponder and key chip for the new ecu is used.

The gearbox has a separate ecu so is irrelevant for the purposes of your question.

The 2 digit letters are called Ident Codes, as signify differences.

The differences can be varied, including:
Functional differences
Programming differences
Internal differences that are generally unnoticeable
Physical differences (such as different connectors, or different protocols for communications)
