At the base of the bagpipes is a black box with two, what I assume are vacuum pipes/tubes.  One of these pipes runs up to a T piece. Are all three of these t piece legs supposed to have a pipe/tube connected to them. I only seem to have pipes/tubes for two.
Or, if you remember TB, when you took the bagpipes out, you did seem to query something about them, if I remember correctly

I've slept since then, so no idea.

So the pipes I disconnected, there will be 2, both heading towards back of engine.  The longer one goes down to the vac box on bottom of bagpipes, shorter one goes to the T piece halfway up the bagpipes.

Thats assuming you haven't disconnected anything else?

Not disconnected anything else. Your reply is spot on. So, that T piece only has two pipes into it, the third leg is open then

I might be being dense here, but if a vacuum T has an open joint, surely it will be drawing air in like mad?
Unless it’s been plugged.

I was in the garage when I saw your post - don’t know your engine, but mines a (apparently crappy) 2.6. And all my vac pipes are accounted for…

Mine is a 2003 2.6. As TB says, I have the two pipes that go to the back of the engine, one goes down to the box, the other to the 'T' piece. I can blow through it, so its not blocked off. So, where is the 'missing' pipe

Good shout of yours about missing the hole in the Alternator bracket, spot on...now rectified

Just been out again to double check 

So, starting at the brake servo T connection, the long pipe goes to the reservoir.
The other pipe from the reservoir goes to one ‘side’ of a T piece.
The other ‘side’ goes to the plenum switchover valve.
The ‘upright’ leg of the T connects almost immediately into a valve whose output goes via a creamy coloured pipe to the bagpipe switchover valve.
