Will this affect dif ratio?

Is it worth bothering with I lightened fly wheel?

"affect" diff ratio? No, the diff won't change.. But the autos have a different diff ratio (shorter, IIRC?) than the manual boxes, so you might want to put a manual diff in at the same time.

Lightened flywheel is always worth it, IMHO, though I know 'everyone' here disagrees with me. Depends if you can get a decent one for reasonable money, though.

autos generally have a shorter diff ratio which in fact increases acceleration   so you wont regret..(also increase fuel consumption, but acceleration always comes with a price tag)
 
lightened flywheel will also effect acceleration but it increases your fuel consumption as revs will quickly drop in city driving when you release the accelerator..(the old man who prepared my flywheel said its better you keep it as is but if you insist I can prepare for you so I give up)
 
however , manual in total still consumes less fuel..especially when driving with low rpm range..(and the difference in city/urban driving is higher than motorways)
