Realized it Last Summer but thouht that boot had been open. No, it is not that. Very much water. Where can it come from. The spare weel in bottom is swimming in water. Only thing I see is the rear wiper shaft going through rear window is a bit loose, please help.

Check the seal where the wiring loom connects to the rear lights, pop the lights out for a better look

That won't fill up the spare wheel well on an estate as it will drain into the rear quarters first... Unless sooo much water is getting in that it's running along the rear panel seam, but even then it would have to overflow the lip where the latch is. That said, it could be running down the loom between the rear lights, but it would be coming from higher up...

Any evidence of rust at the bottom rear corners of the rear quarter glass? If yes, then expect a hole behind the black trim. Easy enough to access: remove the inner trim from the C and D pillars and undo the twenty thousand 10mm nuts. Window then comes out and you can access the screws that hold the trim in place. Should be possible to effect a decent repair without it showing past the trim... But whatever you do, don't fill the trim with sealant.

The body vents are into the wheel well, but unless the car was reversed into a pond and left there it should drain out through them. Incidentally those vents are designed to open towards the low pressure at the back of the car as it moves forwards and hang closed when stopped. Ignore all of that, it's an Astra, not the Omega

The spare wheel well used to become a pond in my Mondeo hatch as well, and I found that behind the rear bumper there are two vents on each rear quarter where the bumper wraps around and the seals had failed on both, letting water into the boot.

Removed the bumper, refitted and resealed the vents with silicone, and that sorted the problem. 

You may or may not have a similar issue, but worth finding and checking the vents are watertight.

Your point is not really correct Gollum. Whether an estate or hatch back or saloon, water will travel around the rear tailgate / around the boot aperture, and if there any areas with poor seals etc en route will be a source of water ingress.
My grandaughters 06 Ford Fiesta got a puddle in the spare wheel well everytime it rained. I traced that to a seal behind the rear light cluster where a plastic bracket housed the wiring loom and had a sponge like seal (? ::?) against the body. Removed the seal, and replaced the bracket with a bead of permanently flexible DumDum, and its been dry as a bone ever since.

My post was specifically in relation to the Omega Estate and was from experience of being perhaps one of two people on this forum who has actually replaced a rear quarter panel.

I acknowledged that I was wrong in that the vehicle in question here is in fact an Astra, but I left my post otherwise unedited as.iy.is very much relevant to the Omega Estate and may therefore be of use to someone down the road.

Thanks for all tips, now back at home and checked rear lights grommets acc. to Marks suggestion. Both sides ok in wings, have to check same thing in tailgate cover side tomorrow. Seem to be a common problem in Astra J, Internet is full of text about this. The "Rear Box" and rear Bumper might have a role here. When rear light were off I saw a hole in bottom there going somewhere down, perhaps the water goes somewhere from there but not out, it is a bit strange construction. Have to study it with my wife, so that I am inside and she spray water with garden hose etc.

Old case but want to report as I believe that I am now in the right track. So everything possible checked, decided to dismantle everything from the boot and finally found that water is coming in through the back corners of the roof (cealing) flowing to those plastic pieces above seat belt coils (you really can see in the first pic that the plastic piece is full of water) and the flowing to boot. Root cause seems to be those oval openings which are sealed with a plastic covers. Took covers away and found wet cealing and clear marks that water has flown down. Put hose covers back with 1kg silicon and hoping now the best.

Sure, still minor amount of water from left corner after having sealed the oval openings with transparent Loctite silicon (blue arrow). Then I sealed all the rest seams (around) marked by black arrows on left and right corner, too. Now after hard rain(s) everywhere is dry. I think it is now over. Figure below is from left corner.
