Swap for a month, see where fault goes.

Well we can swop ecu's for as long as you need to. Either until your car runs fine and or mine plays up, then you can tell me to sod off, it's your problem now

As said they are tucked up behind the dashboard above the fuse box, quite awkward to get to with the dash board in place I'd have thought.

Come on James, I didn't even know where it was let alone what firmware it's got!!!

How do I find out?

Just a thought which atf did you fill up with?
Could be worth a try to drop both sumps
Check out the fluid condition
Could be some indication in the fluid
Then replace with new but which one?
Google Dexron V1 and in particular check out the technical write up on the GM product
It would seem GM developed Dexron V1
And other top brand names are on a follow on
I'm no expert but I can say that Miggy is running mostly on Dexron V1 content
I struggle to recognize a mechanical indication of a gear change
Just my thoughts on something to try
After all as already said it has been laid up for some time
Perhaps the fluid has become contaminated with the "running in process"

Only last month did I fit a known good AR35 to my Omega

Last couple of days, it seems to give a good "thud" when applying some throttle from very low coasting speeds.

ATF level is fine.

Anyone got a match? Are these autoboxes made out of chocolate? 

No fault codes.

Maybe it's a sign that I should have chucked a manual box in there...

just go for manual box 
IHMO its waste time and money try get this auto box running
