Are you sure it's the fob at fault, Rob? If I understand things correctly, the fob can only send a "lock" instruction, not a "close windows" one - the close instruction is provided by the ECU after receiving a "lock" command for in excess of a few seconds.
Actually, I hope I am wrong, because a fob is easier to deal with than an ECU!

Try resynching the fob to the car: key in ignition, select position 1, then press lock then unlock, then motor windows fully down, each one in turn, then up and hold the up position for a couple of seconds after they have closed, you can also do the sunroof, fully open, fully closed and hold. Then turn ignition off and remove key.

With any luck the systems will now be talking to each other again !!

Most likely is that you have disconnected the battery and need to resync all the windows - press and hold the up button of each window until you hear a click.
